Walkthrough

Go to the tech lab in the Nexus and speak to Dr. Aridana. Accept her request of help. Take the tram to Hyperion's habitation and go to the SAM node. Tell SAM, "I have equations for you." Things go a little south. Follow the projection to activate the terminals in the right sequence. Once done speak to SAM and then go see Dr. Aridana.

You will have a conversation about some AI hate. Go downstairs and chat with Avina, the holo guide and the hacker will take over. Either way you answer is fine. Ask to meet Knight and you'll watch for an email reply.

Head back to the Tempest and check your email and an invite to talk on Kadara. Head to meet them and talk to Knight. Ask as many questions as you want. From the first floor where you speak to Knight, scan the terminal with the blue box schematics. It will trigger an AI. You're fine as long as you don't scan a fourth item. If you scan four items you'll have a battle.

To figure things out you can either scan for clues, find a cure or fight. To access Knight's computer, scan these 3 clues: blue box schematics, EMP device and Nexus network map.

Speak to Alain in the back room on the first floor. If you continue the dialogue with him you will be able to build a cure for him. Head back to the Tempest or use the R&D terminal at the docks and develop the device for Aluminum x6 and Iridium x2. Go back to Alain and give him the device. SAM will now have the clue it needs.

If you blow your cover, you will have to defeat the wave of foes that come after you.

If you find the clues you need in the blue box schematics, EMP device and Nexus map, you can head to the SAM node to find the Mercury code name.

Once you have the code name, go to the second floor in the sanctuary and use Knight's  terminal to figure out the plan. You have to defuse the 3 bombs placed in the Nexus. You can find the first out of the Vortex near the planter. Take the tram to Nexus ops and find the next under a desk along the back wall in Addison's office. The last can be found under the bridge console by the front window in Colonial Affairs. Kandros will call out the situation and you will go speak to Knight.

Take the tram to the Nexus dock bay and see Knight on the upper level. Speak to her and if you cured Alain tell her and this will end things in peace. Or you can opt to let the sniper take her out by choosing "You'll die for this".

Notes

  • The binary messages that appear when you scan the terminals in SAM node read: "Welcome to the world. Your name is SAM," "System corruption in progress. Please assist," and "Emergency. Contact Alex Ryder or sysadmin." Note that the last one says "Alex."

Didn't go to the Nexus right away after learning about the bombs. Decided to do a loyalty mission instead. When I got there, I was informed a bomb went off and we lost a portion of Hydroponics... oops

This is such a crock of BS. Basically we're throwing out *everything* we learned in OT. Screw AI! I'd carve this thing out of Ryder's skull if I had the option and it really sucks that there isn't. I didn't battle rouge and defective AIs' for three games just so I could be railroaded into collaborationism.

If you get caught using the scanner and kill the female turian, knight gets shot by the sniper even if you save Alain. And he later emails you saying he's going to come for you. Oh well

I tried to do this the correct way but my game glitched and counted a scan I did on some debris north of the base on kadara, the npcs attacked me after I hacked the knight's computer

If you choose to help Alain: It takes more time, due to crafting the quest item, so one of the bombs goes off. Even if you go straight to the Nexus from their camp, there's nothing you can do to stop it. However, as someone else noted above, the bomb was an EMP, so there's no visible damage in Hydroponics.

It is unclear what this might mean for a future game. If this series uses War Assets like ME3 did, it could simply mean that your "Nexus AI Computer Score," or whatever they call it, will be worth 70 points instead of 100.

You have to not kill anyone when doing the quest. If you, like me, scanned twice and triggered the AI just make sure to save Alain and not kill anyone. I believe that works. Cause if you kill her crew you will have to shoot her at the end. Just make sure not to shoot anyone and just figure things out without the scanning anything.

I was able to do this completely peacefully. I didn't scan anything, or even pull my scanner out, at the HQ, and I cured Alain. Because of this, I didn't have to kill anyone at the HQ after using the terminal. When confronting Knight at the Nexus, I was given the option "Alain was cured." When I told Knight this, she gave me the last EMP and the sniper did not shoot her.

Sorry but i saved alain by giving him the thing same made. somehow going to the second floor triggered the others to attack so maybe that changed it all. Ah well lets try on a new playthrough :P

Glitched for me as well. On my first playthrough, I scanned 1 object. SAM said he could explain it away, no harm done. Cured Alain, hacked PC. Went to Nexus, things ended peacefully. 2nd playthrough, I did the exact same thing. Scanned the same object (map of Nexus), cured Alain, hacked PC, then got jumped by the NPCs downstairs. Get to Nexus, and Knight gets shot. Did the exact same thing on 2 playthroughs, first worked peacefully, 2nd didn't. grrr

You can end it peacefully. When you enter the sanctuary do not use your scanner at all, cure alain and then use knights terminal, if you haven't scanned Anything you will not have to kill them. Then on the nexus tell knight alain is cured and she will not be shot

When does the email come? I asked to meet with Knight 7 or 8 hours of gameplay ago and still have no email

If you heal her son, when you go to the Nexus, they tell you that one of the EMP bombs went off. If you choose to scan instead, when you go to the Nexus, none of the bombs go off. Its sad that you have to have such a sucky ending to save the Nexus. The funny thing is if you save her son, it doesn't really show any damage, and there aren't really any negative consequences to the booms going off. Am I missing something here?

I saved Alain and played through both choices 'More than human" and 'Just as human', both ended up with Knight being shot before I could say anything else.

After I cured the son needed to stop the EMP bombs set in the Nexus, however now whenever I try to enter the docks the game crashes.

I cured Alain but when I went to talk to her, I chose I am just as human, but afterwards it skipped to the sniper taking her out. Not sure if a glitch or what.
